Okay, this is how it goes. Just know that this only works on Emerald. Even though the Battle Tower existed on Ruby and Sapphire, it won't work.
1.) Go to the Battle Frontier, enter the Battle Tower, and walk up to the PC on the right.
2.) Make sure that you have the Pokemon in your party prior to you beginning this process.
3.) After walking up to the PC, deposit the Pokemon you want cloned. It doesn't matter where you put them, what order you put them in, etc. All that matters is that you deposit them.
4.) Once the Pokemon are deposited, save your game.
5.) After the game has saved, remove all of the Pokemon that you have cloned.
6.) After removing them, DON'T save your game. I don't know what happens if you do, but I assume that this will merely cancel the glitch. If you want the glitch to procede, don't save after removing them.
7.) Walk up to the lady at the register for link battling (the farthest right attendent), and talk to her.
8.) She asks you to select two Pokemon to battle with. Accept this. Just pick any two Pokemon. Again, it doesn't matter.
9.) She will ask if she can save your game, and if it's okay. Say yes.
10.) At this point, there will be a momentary pause in your game. Don't freak out when this happens. This pause is the glitch occuring. The music will continue to play, but there will be two to three seconds where you can't do anything. Don't worry, this is normal.
11.) The traditional save screen will pop up. Do NOT save at this point. Simply turn off your game. Don't worry, you don't need to save. Remember, you saved when the Pokemon were in the PC, and then the pause when talking to the lady? This is basically a split of data, making the cloned Pokemon be in two places at once. Turning off the game finalizes it.
12.) Turn your game on. You will be in front of the attendent. Walk over to the PC. You will find the cloned Pokemon sitting in your PC. Then, observe your party. The cloned Pokemon will also be there.
That's basically how it works. You can also do this with up to five Pokemon at a time. Just deposit the five at the same time, save, remove all five (they can be in any order, it won't matter), and follow the normal procedures. If you want to clone items, simply attach them to the cloned Pokemon. I hope this helps anyone who needed to learn it.
